That being said a lot of the films on this list are absolutely great.
The NYT is ever so Middlebrow, they never offer anything new or daring and certainly don't take any stands. If that's what you want you are better off with Rosenbaum, Manny Farber, Les cahiers du cinema, etc...
You might not agree with all of their choices, even sometimes strongly disagree, but at least the stuff you'll see won't be "safe" and mundane.

Well if you read the intro they only picked films they reviewed. This also explains why almost all of the picks are extremely mainstream. There is almost nothing new to glean from this. It's more in exercise in showing how awesome the NYT is and implying what we are dished out is what there is, no need to look deeper. If it was called the best 1000 movies reviewed by the NYT I would cut them some slack, but calling them the best films ever made then being extremely restrictive with the list is crazy.
Is there a built-in exclusion in this list for movies that won Best Picture? To include mediocre dreck like "The Way We Were" etc. but leave out "Oliver!" "American Beauty" and "Braveheart"? That's just lame...
No silent films. Boo.
